Department Summary

Advances in AI, data, and computational sciences are transforming drug discovery and development. Roche’s Research and Early Development organisations at Genentech (gRED) and Pharma (pRED) have demonstrated how these technologies accelerate R&D, leveraging data and novel computational models to drive impact. The new Computational Sciences Center of Excellence (CoE) is a strategic, unified group whose goal is to harness this transformative power of data and Artificial Intelligence (AI) to assist our scientists in both pRED and gRED to deliver more innovative and transformative medicines for patients worldwide.

The Immunology and CVRM team within the CS-CoE Computational Biology and Medicine department is seeking a highly motivated Summer Intern with a strong background in computational biology, deep experience with single-cell RNA-seq and ATAC-seq data, as well as deep understanding of gene regulatory networks and inference methods. 

This internship position is located in South San Francisco, on-site.

The Opportunity

This internship focuses on the analysis of state-of-the-art single-cell multiome (RNA + ATAC) data derived from IBD patient biopsies. The project offers a high-resolution view of transcriptional regulation in disease-relevant immune and epithelial cells. The primary objective is to process multi-modal data and apply advanced inference methods to reconstruct the gene regulatory networks driving inflammatory disease. 

  • Data Integration & Atlas Management: Execute end-to-end processing, including QC, normalization, and cell-type annotation, of RNA + ATAC datasets. This includes integrating new data into the existing IBD single-cell atlas to enable joint visualization and cohort-wide exploration.

  • Regulatory Network Inference: Apply GRN inference frameworks to infer enhancer-driven gene regulatory modules across key cell types. This involves generating comprehensive maps and visualizations of the transcription factor (TF) networks that distinguish inflammatory from resolving disease states.

  • Biological Interpretation & Model Validation: Relate inferred regulatory networks to known IBD pathways and GWAS loci. This includes translating inferred regulatory networks into actionable biological insights and delivering a refined set of enhancer–gene interactions and a report on their relevance to IBD pathology.

Program Highlights

  • Intensive 12-week, full-time (40 hours per week) paid internship.

  • Program start dates are in May /June 2026.

  • A stipend, based on location, will be provided to help alleviate costs associated with the internship.

Who You Are (Required) 

Required Education:

  • Must be pursuing a PhD (enrolled student).

Required Majors: Computational Biology, Bioinformatics, Biomedical Engineering, Computer Sciences, or a related field.

Required Skills: 

  • Proficiency in R or Python, and single-cell analysis frameworks.

  • Strong understanding of transcriptional regulation and gene regulatory networks (GRN).

  • Strong experience with GRN inference methods.

  • Ability to translate complex analyses to interpretable biological insights is critical for success in this role.

  • Experience working with Git for version control and utilizing High-Performance Computing (HPC) resources.

  • Excellent communication, collaboration, and interpersonal skills.

  • Detail-oriented, goal-driven, and dedicated to delivering high-quality results.

Preferred Knowledge, Skills, and Qualifications

  • Knowledge of autoimmune diseases, such as Inflammatory Bowel Disease, is highly desirable.

Relocation benefits are not available for this job posting. 

The expected salary range for this position based on the primary location of  California is $50.00 per hour.  Actual pay will be determined based on experience, qualifications, geographic location, and other job-related factors permitted by law. This position also qualifies for paid holiday time off benefits.
